The thanks or 'woot' button is there to thank a specific post. So if a post helps you out or is good then thank the person for the post.
Reputation is like rep in the real world, you do good you get a good rep, do bad and the rep goes red. You start off with 1 rep point. To add or take away you need the scales button on the left.
